It is not canon, at the most, it is its own canon set in a different reality as suggested for the manga.
It isn't like DBZ or Rurouni Kenshin, with a lot of needless adaptation decay inserted by studio writers. The anime was directed by one of the creators, the manga was written by the other creator. It's two interpretations of the same story.
Its not "the other creator", Sadamoto's role was to create the visual image of the characters, and to offer an idea or two, but Anno created them, their personalities the very essence of who they are, their blueprint, came from HIS mind not Sadamoto and for that he understands them the best.
Different character, different Evas' different events, it's an alternate reality, that's what the majority of the evidence and what Anno himself has alluded to.
There was NO Eva-05, or -06 in the original, there was no girl named Mari with glasses and pig tails, that conversation where Shinji squeezed Misato's hand and Msiato REVEALED Lilith AS LIlITH (whom she still thought was ADAM as late as episode 20) did not occur.
The origin HAS CHANGED, you need to watch Rebuild more closely, you overlooked the contradictions.

The anime is the work of Anno and his writers & directors, the manga is Sadamoto's personal interpretation of the story. It's not the "canon/non-canon" BS you usually get with anime/manga adaptations, it's like the difference between a film and the book it's based on. They're two versions of the same story.
Besides, how many more depths of Kaji, Ritsuko, and Toji did we see in the manga?
I don't see why we're having this argument, all I did was tell a Rei fan that he'd like her development in the manga.
